The air client works optimally at 1280x768 resolution or higher.
I'll put this problem on the radar for fixing.

A temporary workaround is that tab space method or even just clicking and dragging on the top part of the air client. Once you move it to the left enough the [X] should be visible again.

Sorry for any inconvenience this has caused.

EDIT: This issue has been resolved via hotfix.

This happened to me as well, except it was when I opened up the champion information page. I couldn't close it once opened as it was cut off in the same way as the mastery page was.
