So yeah, Black Cleaver + Last Whisper has always wrecked armor. It's only become noticible now, because nobody ever bought it before. Yes, BC and LW are more dangerous together in S3, but only if they are on the same champ. This is entirely because of the damage formula change and the 10 Flat Pen.
If an ADC with LW is attacking a target reduced by BC, they don't get the 10 Flat Pen from BC. Without that 10 Flat Pen, BC + LW in S2 was more effective against armor up until about ~190 Armor, and pass that it's about a 4-5% improvement on armor penetration. S2 BC was also more effective against armor then S3 BC up until ~160 Armor, and this only applies to the person that got it in S3. Without the 10 Flat Pen on S3 BC - like for another AD attacking a target hit by black cleaver without any pen besides runes/masteries - S2 BC would have been better up until ~225 Armor.
If Black Cleaver is overpowered it is laregly due to the great build path, being a great offense item for several different roles, and a host of other useful stats rather then the armor pen.
tl;dr : If BC is problematic then it is not because of the 25% armor shred, or its synergy with LW.
