For one thing, she's an extremely high skill cap champion, perhaps the most skillful in the game.

She also gets destroyed by assassin, bruisers, and ad mids, which is all you see in this gay meta. Basically she's just countered by this meta, both in teamfights and in lane.

She's also insanely reliant on blue buff, which is fairly easy to deny to her, especially with the mids you see these days and especially if you're ahead, making her fall further and further behind.

All things considered, it's no wonder you don't see her anymore.

Without the 5 Archangels and 1 Deathcap combo anymore, I don't see the point in playing her as a straight nuker. Grail helps but mana issues make playing her unattractive for me.

Her auto animation is even worse than Vlad's.
Her slow projectile speed and low AD makes it terrible to last hit.

Fine I'll tell you.

She is a high skill cap champion because of a variety of factors:

1) She easily runs out of mana if she doesn't itemize for it.

2) She doesn't do much damage if she doesn't ignore mana in favor of investing in pure ap.

3) Her Q is a failry slow skillshot which can be dodged by walking towards the side.

4) Her ultimate + frostbite combo became much more mana intensive since the changes made to her.

5) Egg form is not very good in solo queue since no one is going to defend (Don't kid yourself, they are not going to "help" you, so called allies).

6) Many players cannot learn unique champions, anivia is a quirky one.

Those are the reason people don't like playing as anivia.
