At the moment it is a total lottery.
If I trade in 2 runes that are level 3 or 5 runes that are level 2 I should be able to get a level 3 rune of MY choice. I am already being gouged in terms of trade in value if you compare the IP values - why should I not be to choose what I get as a result?
It is not like it is directly costing Riot revenue as runes are not available for RP anyway.
