Im trying to decide which type of runes to buy with Nuking casters like Annie and such but i don't really know alot about magic pen. Say i have 40 magic pen and someone only has 30 MR, does my spell act like they have -10 MR so I am actually amplifying the damage by a Percentage?

There's 3 types of magic peneteration.

% Penetration (Mastery, Void Staff)
+ Penetration (Exhaust, Sorc Boots, Guise)
- Penetration (Lich Staff, various other stuff)

First you apply the first. Then you bypass as much as you have second. At this point, you CANNOT GO BELOW ZERO. Then you apply the third. This one can get em below zero.

As far as i know, lich staff is the only ITEM that is like that. The rest are skills, like FOR EXAMPLE (unconfirmed;;; amumu and fiddle's reductions.
